If its not in the rulebook (I`ll look) it should be. When your flag colors closely match your short colors you have to switch to contrasting colors. The reason is that your opponent needs to be able to see them. I doubt the ref made the whole team change flags unless the whole team was wearing shorts and flags the same color. What usually happens is that a player swaps just the flags with another player, which isn`t too big a deal.
